Support use of reference clones and adjust the warning

Following SONARSCGIT-34, the plugin logs a warning when reference clones are used.

JGit does work with at least simple reference clones (at least in its current latest version). The plugin should support reference clones and log a warning in the scanner about the possibility of having problems reading the blame information in some cases.
